But a girl carry two X-chromosomes, and a boy carries both X and Y. The thing will need to be able to tell the different Xs apart and compare them to the mother's both Xs in order to make heads or tails of the chromosomes.

If there's a substantial number of fetal cells in the mother's bloodstream, I imagine it'd cause a serious immune reaction. Even people with carefully matched replacement organs from family members need to be on immune suppressants to avoid rejection.
