Well, sure. Quite different from the history of the Catholic Church.
Not at all. Read the history of the Protestants as well, or any of the major, religious cults. They're all pretty much the same. Scientology could be any of them in microcosm, except they're a lot more blatent in their thievery and quicker to retaliate if they feel slighted. Did you open the link I provided? It's all pretty well documented.

Well, Scientology is indeed "special," in that it is primarily a criminal organization. Certainly, much of what Scientology does is done by other religions as well, but there is a certain kind of vicious intensity to how Scientology does it.

In the US, we have a long and hoary tradition that if people get together and found a church, they get tax breaks and a whole lot of assorted legal and cultural slack. Wanna fleece your sheep? S'alright! Set up schools that teach anti-science? S'okay! Establish "charititable" organizations that discriminate racially and/or religiously? Good for you, here's some tax bucks to help! Need to burglarize some FBI offices to get some dangerous documents? Help yourself! (No, wait. "Operation Snow White" was a wee bit extreme, but the Church of Scientology was allowed to keep its tax-exempt status.)

Germany doesn't have that tradition. I can't see how banning known Scientologists from their military bases is any kind of religious persecution. (Though it certainly might be dumb.)

That was my point. The fact that Scientology is newer and seems more currently blatant, may be a good point, but they can't be worse than the Catholic Church.
